I took a look at Magic File Renamer and indeed it has more features, but it does only rename files while FileEngineer has several completely different modules and file renaming is one of these modules. Other modules include: Line Counting, File List Printing, Find And Replace, File Toucher, ...
It was never the goal of FileEngineer to be the best in each module, but to provide the user several file manipulation modules inside 1 program. Most users don't need the full power of something like Magic File Renamer. Also, looking at the screenshots of Magic File Renamer it seems a bit complex and not that user friendly (note: I didn't actually tried it, just looking at the screenshots). I can imagine that for some users the interface would be a bit overwhelming.
