Did you use the official installer?
Please download the latest version of ShellEnhancer from www.nuonsoft.com and try to reinstall it.

first, i installed it via GetIt. i got that message when trying to start SE, so i downloaded it manually from NuonSoft and reinstalled it (after uninstalling) with the same result. i installed the old 2.0 Beta and it's running well.

Are you running as administrator or not?
If not, could you try to run it as admin just to see if that works or not?

Also, do you know how to browse the Windows event logger? If you do, could you see if you find something related to ShellEnhancer in there?

Try to run sigverif to check all your important system files. Go to start menu, click on run and type sigverif and give me de result.

So, ShellEnhancer is working when you put the original uxtheme.dll back in place?

Yes. I reinstalled the custom uxtheme.dll after successfully installing SE 3.0.0.91 and now the transparency settings are disabled, with the notice my system doesn't support transparency. I imported my old SE 2.0 Beta settings and the transparency effects are working, yet, the settings are still disabled. (greyed-out)

Thanks for the extra testing.
I'll add this to the todo list and will see if I can fix this in a future version.
