Java program doesn't run when SE is running

I use a custom made Java based application.
When SE is running in the background, it always crashes in a certain point.

I've tried disabling all kinds of automatic management settings (like shell-enhanced windows, transparency, etc...).

Any ideas on what I should check next?

There are indeed serious compatibility problems with java programs that cannot be worked around with the current version.
